Message Without driving it and being able to feel it, I would eliminate other possibilities first. Where does your pedal engage at, near the floor or further up the pedal travel. Have you ever had to add fluid to the clutch, at any time in the last 6 months? I would get underneath it and look at the slave cylinder and see if there is any obvious brake fluid leaking, pull back on the rubber boot and look underneath it too. It should be completely dry (unless you also have oil leaks in the area around it). If no apparent wet leaks, look for dried brake fluid around it, it will look like tiny clearish-tan crystals. If no leaks, then you probably have a throwout bearing going bad, if it is not making any sound yet, it is just starting to go bad and you can feel it in the pedal. It will take some time for it to fail, and it will definitely make a lot of noise long before it fails. This can cause the gear grinding because it is not freely spinning between shifts. A warped flywheel or oil on the surface of the flywheel from a rear main seal leak can cause a vibration, more of a shudder, like a warped brake rotor, only for a second or two when engaging/disengaging. There will be no sound, and you may not notice it slip until it is really bad. Another issue you may run across is someone that didn't know any better put 80w90 or 75w90 weight transmission fluid in your transmission, these are commonly used fluids in most other transmissions and will RUIN your transmission over time, I guarantee it. I have seen it cause input shaft bearing noise/vibration, shearing of synchros, etc. There are yellow metals in these transmissions that do not work well with 80w90 and deteriorate over time. Unless you order the EXACT Nissan fluid, you need to use REDLINE MT-90 fluid only, it is a red color (similar to an automatic transmission fluid), and thinner than typical manual transmission fluid. If you pull the plug to your transmission and it has a nasty heavy or sulfury smell like differential fluid, it is the wrong fluid. I would just change it for preventative maintenance reasons anyway, and I would change it at least twice (after driving a few hundred miles) if you suspect 80w90 was in there. I am going to still blame the throwout bearing as my first guess without driving it.
